"eCryptfs is one alternative to privacy on your computer. It is a cryptographic filesystem for Linux that stacks on top of existing filesystems. This means that the whole directory that you will create is an entirely different filesystem in reality. This process employs much of the encryption work done recently in the Linux kernel and attempts to make the process of encryption as seamless as possible for the end user."
